If you look closely, you'll see that there is a satin stitch embroidered all the way around each one with green thread. You don't punch a hole in the fabric before you embroider that circle around the hole. It would be impossible to line it up perfectly.
Those tiny holes are called "eyelets" and are a form of cutwork. Cutwork can be as simple as those tiny holes or very elaborate as some tablecloths are with gorgeous cutwork designs covering them.
The first step is to embroider the eyelts (that's what those little holes with the satin stiching all around are called). I use my embroidery machine for that, although it can be done by hand, too.
The second step is to cut away the unnecessary background fabric in the center of the eyelets. I use a tiny pair of curved scissors for that.
